New features:

• Kate has done a lot of restructuring for ENCODE, as she works through converting from hg16 to hg17.
• Mark checked in what looks like a major overload to handling overlapping alignments.
• Brian added hg/pslToChain/pslToChain.c. Does this already exist somewhere else?

Bug fixes

• Robert, with help from Angie and Rachel, continues to work on the display of chain sub-scores, including using alternate BLASTZ matrices in meta-data.
• Galt has bug fixes to hgTracks.
