The way that was achieved was by getting rid of the obscure and not well used functions sqlSafefFrag and sqlDyStringPrintfFrag and replacing them with the plain versions of those functions, since these are not needed anymore. The new version checks for NOSQLINJ in unquoted %-s which is used to include SQL clauses, and will give an error the NOSQLINJ clause is not present, and this will automatically require the correct behavior by developers. sqlDyStringPrint is a very useful function, however because it was not enforced, users could use various other dyString functions and they operated without any awareness or checking for SQL correct use. Now those dyString functions are prohibited and it will produce an error if you try to use a dyString function on a SQL string, which is simply detected by the presence of the NOSQLINJ prefix. diff --git src/hg/mouseStuff/phToPsl/phToPsl.c src/hg/mouseStuff/phToPsl/phToPsl.c index 74c625b..7814e5d 100644 --- src/hg/mouseStuff/phToPsl/phToPsl.c +++ src/hg/mouseStuff/phToPsl/phToPsl.c @@ -1,372 +1,372 @@ /* phToPsl - Convert from Pattern Hunter to PSL format. */ /* Copyright (C) 2011 The Regents of the University of California * See kent/LICENSE or http://genome.ucsc.edu/license/ for licensing information. */ #include "common.h" #include "linefile.h" #include "hash.h" #include "dystring.h" #include "options.h" #include "psl.h" #include "obscure.h" void usage() /* Explain usage and exit. */ { errAbort( "phToPsl - Convert from Pattern Hunter to PSL format\n" "usage:\n" " phToPsl in.ph qSizes tSizes out.psl\n" "options:\n" " -tName=target (defaults to 'in')\n" ); } char *tName; /* Name of target side of alignment. */ boolean psl = TRUE; /* Output PSL format. */ struct hash *readSizes(char *fileName) /* Read tab-separated file into hash with * name key size value. */ { struct lineFile *lf = lineFileOpen(fileName, TRUE); struct hash *hash = newHash(0); char *row[2]; while (lineFileRow(lf, row)) { char *name = row[0]; int size = lineFileNeedNum(lf, row, 1); if (hashLookup(hash, name) != NULL) warn("Duplicate %s, ignoring all but first\n", name); else hashAdd(hash, name, intToPt(size)); } lineFileClose(&lf); return hash; } int findSize(struct hash *hash, char *name) /* Find size of name in hash or die trying. */ { void *val = hashMustFindVal(hash, name); return ptToInt(val); } void countInserts(char *s, int size, unsigned *retNumInsert, int *retBaseInsert) /* Count up number and total size of inserts in s. */ { char c, lastC = s[0]; int i; int baseInsert = 0, numInsert = 0; if (lastC == '-') errAbort("%s starts with -", s); for (i=0; ilineIx, lf->fileName); if (qStart < 0) { qStart = qSize + qStart; qIsRc = TRUE; } /* First count up number of blocks and inserts. */ countInserts(qString, aliSize, &qNumInsert, &qBaseInsert); countInserts(tString, aliSize, &tNumInsert, &tBaseInsert); blockCount = 1 + qNumInsert + tNumInsert; /* Count up match/mismatch. */ for (i=0; i 0) { /* Handle cases like * aca---gtagtg * acacag---gtg */ if ((q == '-' && tString[i-1] == '-') || (t == '-' && qString[i-1] == '-')) { blocks[blockIx] = 0; qStarts[blockIx] = qe; tStarts[blockIx] = te; ++blockIx; } } if (q != '-') qe += 1; if (t != '-') te += 1; } else { if (eitherInsert) { qs = qe; ts = te; eitherInsert = FALSE; } qe += 1; te += 1; } } assert(blockIx == blockCount-1); blocks[blockIx] = qe - qs; qStarts[blockIx] = qs; tStarts[blockIx] = ts; /* Output block sizes */ for (i=0; i", parts, ArraySize(parts)); if (partCount < 6) errAbort("Can't deal with format of Pattern Hunter file %s line %d", lf->fileName, lf->lineIx); qStart = lineFileNeedNum(lf, parts, 1); tStart = lineFileNeedNum(lf, parts, 2); /* Loop through rest of file 4 lines at a time, appending * sequence to q and t strings. */ for (;;) { /* Get next line and check to see if we are at end of * data we want to parse.
